You get that message when a file or folder containing the actual file stored in the iTunes library database reference has been moved, renamed, or deleted without reference to iTunes. It can also happen when files are stored on an external drive that is not attached.

If I put a file into iTunes can I not delete the original file, since it has been copied?

Yes, when adding a file outside the iTunes folder a copy of the file is put in the iTunes folder and the original stays where it is.
