Resize Indicator disappearing

I have a Macbook Pro running El Capitan for work. I don't remember this ever happening before upgrading to the latest OS, but I could be wrong.

For a large part of my job, I am resizing boxes in an online display of our Newspaper. Think pdf with clickable boxes/links to the stories. The problem I'm having is that after a while, my computer stops reliably showing me the indicator for resizing. I mouse over to the edge of a box, the indicator appears for a tenth of a second, and then disappears. Interestingly, I can still resize the window, as long as the mouse is clicked while the pointer is still in the correct place. It also happens within any program on my computer until I restart. As many programs as I have open for work that take a while to boot, that's a rather tedious fix that will just need to be repeated the next day. If I didn't have 200+ boxes to resize everyday, it wouldn't be as big of problem. Messing up only one of every ten resizes still amounts to a large portion of frustration.

Anyone have any ideas?

A Safe Mode boot deletes system caches that may help.

Top left corner of your screen click the Apple > Shut Down.

After your Mac shuts down, wait 10 seconds, then press the power button.

Immediately after you hear the startup tone, hold down the Shift key. You should press the Shift key as soon as possible after you hear the startup tone, but not before.

Release the Shift key when you see the gray Apple logo and progress indicator.

Once you are in Safe Mode, go back to the Apple menu. From the drop down menu click: Restart
