i just updated all of my apple devices and all of my EPUB book do not show up in my itunes whenever i want to sync them to my device but i can see it on the iBooks on my mac

i've always had them on icloud. for some reason they are not showing up on any of my devices anymore, but they are still on icloud
So all of your books are in iBooks on a Mac.
How do you know they are all on iCloud?
What are your other devices. All books vanished on them?

i went on system preferences and i unchecked ibooks on icloud and then checked it again, and all of my books showed up on my mac. but they do not show up on my iphone or my ipad.

yes, after i updated them i saw that all of my epub books were gone and when i tried to put them back they were not showing up on itunes
my pdf file are not appearing as well; i can still access them from ibooks, but i cant transfer them to my other devices from my mac

Try this: Settings >> Books.
Put a check mark in the check box at Sync Books >> click in the circle at Selected books.
Books >> click on up-down-mini-arrow and select Books and pdf files or Only pdf files.
This is, when you want to connect your iPhone via USB.
But I think the question was, why the books are not syncing via iCloud.
You should try signing out of iTunes and App Store and then reboot your iPhone and iPad.
Sign back into iTunes & App Store.
What happens when you open iBooks?
Its not just the fact that they are not showing up on icloud, but like the image that is shown by the other commentator, the books and pdf's are not appearing on itunes whenever i connect my mobile devices to my macbook.
I've already tried signing out of itunes and signed back on but I still have the same problem.
Have you tried to disable iBoos syncing on your MacBook Pro and then enable it again.
System Preferences -> iCloud -> iCloud Drive
I still don't have ePubs in my iTunes, but it doesn't look like we really need it.
On the Mac, make sure iCloud Drive is enabled and that you have iBooks selected in System Prefs->iCloud->iCloud Drive.
Do the same on the the iPad/iPhone, in Settings->iCloud->iCloud Drive.
On the iPad, in iBooks, there's a menu at the top that lets you view Collections. By default it has "All books", "Books", "Audiobooks", and "PDFs". At the bottom of that menu is an option to "Hide iCloud books". Uncheck that and you should have access to all your ePubs.
