I couldn't restore my boot camp partition into a single partition in El Capitan

Did you manage to remove the Boot Camp partition with Disk Utility or it is still there? You can check that by opening Disk Utility and checking that your Boot Camp partition shows up in the sidebar. If it does not show up, you may really have a serious problem, because you must not delete the Boot Camp partition with Disk Utility.

In this case, Boot Camp Assistant is telling you that your OS X partition filesystem could be damaged, so follow the steps it gives you:

1. Restart your Mac and hold down both Command and R keys to start up into OS X Recovery.
2. When the "OS X Utilities" window shows up, open Disk Utility, choose your OS X partition in the sidebar ("Macintosh HD") and press "First Aid" to try to fix it.
3. Once it is finished, restart, open Boot Camp Assistant again and try removing the Boot Camp partition again.

Boot up in OS X Recovery again and try "First Aid" again but with the whole drive instead of the OS X partition. As you have got a MacBook Pro with Retina display, your drive should be labelled as "APPLE SSD..." in Disk Utility.

If that does not fix the problem, you may have to erase the whole drive to get all the space back.
