Specifically, I'm wondering about Minecraft, but I have a few other programs (mostly other games) that it would be nice to do this with.

It sounds like you want to keep the iTunes mini player on top of all other windows so that you always have access to it. I will be happy to help you with this.
The way to do this is thru iTunes preferences. You can get to the Preferences by clicking on the Menu icon in the upper-left corner of iTunes. You can also open it by pressing the control and comma keys at the same time. Once Preferences is open, click on the Advanced tab. There should be a selection to "Keep MiniPlayer on top of all other windows". Make sure this is checked.

Full screen applications override all child windows from other processes. What you want isn't possible.

Doesn't help. That only makes it show up on top of active windows, not in full-screen

Do you happen to know if there are any music players that can do what I'm looking for, since iTunes can't?
It should be same for all media players. When Windows gives one program the full screen to work with any other programs get shoved into the background whether they like it or not.
