After updating to macOS, and safari 10, i noticed that when scrolling the page animation stutters when slowing down. It's not consistent but it appears quite often. I doesn't have to do with extensions, after disabling Adblock (the only extension i was using) the stutter remains. It is more pronounced when scrolling up from the bottom of the page, at medium speed.
This anybody else notice it?

Send Apple feedback. They won't answer, but at least will know there is a problem or a suggestion for change. If enough people send feedback, it may get the problem/suggested change solved sooner.
New iMac 2017. Same issue. Very annoying!
However, setting the mouse to "without inertia" in Accessibility as you describe fixes the jitter thanks
Interestingly following this:
"Without inertia" in Safari if you flick your finger up the Magic Mouse the page jumps down by a chunk. To scroll further you either have to run your finger up/down more of the mouse or if you flick your finger in a curve shape i.e. slightly across the mouse then up/down then the screen scrolls akin to how it did "with inertia" only with noticeably less jitter. This trick only appears to works on some webpages however - e.g. it doesn't seem to work on this support page, but it works well on BBC News, Amazon.co.uk. Doesn't work in Word
In Photos, to me the scrolling is better "without inertia" where oddly there is inertia i.e. a gradual slowing, with only a very subtle occasional jitter at the end that is nowhere near as disconcerting as the jitter in Safari "with inertia". "With inertia" in Photos the screen scrolls smoothly, slows down nicely then comes to an abrupt stop - which is more disconcerting and has less inertia than "without inertia"....
I guess you try it all and see which works better for you. Let's hope Apple fix the issue soon!
Try Safari/Clear History. This will cause all your cookies to be deleted. Or you can go to Safari/Preferences/Privacy/Manage Website Data and delete all cookies except the ones for your bank, Apple, and other sites you use.
Clearing history and deleting cookies was the first thing i did, when i noticed the stutter. Unfortunetly, it didn't help. I restarted the mac, too, still no luck.
I was having the same issue on after updating to Sierra. Tried everything to fix it but it was no use. Downgraded back to El Capitan. You should do the same, wait for a few more patches before updating to Sierra again.
I did the same thing. The new 10.12.1 beta won' t help, it seems to be affecting only imacs.
Try going to System Preferences/Accessibility/Mouse & Trackpad and then click the appropriate mouse/trackpad option button. Try slowing down the scrolling speed to see if that makes a difference.
I tried that already. It does modify the speed os scrolling, but thr stutter remains, when the scrolling animation slows down.
It looks like a known WebKit bug. If you are a developer, and this problem affects your WEB application, there is a workaround. Place the following CSS code into your app:
body {-webkit-transform:translate3d(0,0,0);}
It changes nothing visually, but stuttering stops completely.
If you are a normal user, you'll probably have to wait until Apple fixes the bug
The choppy scrolling only appears on iMacs (5k and 2k) not on Macbook Pros. Is this webkit bug specific to iMacs?
Same here (just happened on this page!). It's like I swipe two fingers on the track pad, nothing happens, and then the screen will move down to where it should have been. This is with a fresh install of Sierra on a 2015 MacBook Pro 13.
Try running this program in your normal account , then copy and paste the output in a reply. The program was created by Etresoft, a frequent contributor. Please use copy and paste as screen shots can be hard to read. On the screen with Options, please open Options and check the bottom 2 boxes before running. Click “Share Report” button in the toolbar, select “Copy to Clipboard” and then paste into a reply. This will show what is running on your computer. No personal information is shown.
Try also setting Scrolling under mouse settings in accessibility to NO INERTIA. The somehow makes scrolling much smoother.
