After upgrading to Sierra, for all my encrypted emails (mime) the attachments disappeared.
I do not see anything just a question mark instead of the attachment in each email.
With a backup I reimported a second time the mails but it hasn't changed anything.
Is ti a Sierra bug ? How to solve it ?

I opened one email with an attachment directly copied from my El Capitan backup and opened it in Sierra Mail app by doublecliking. It was working perfectly the attachment was visible.
I searched the same email in Sierra Mail App and the attachment was not anymore readable (just a question mark appears instead).
Conclusion: I thing that, while importing mailboxes, sierra mail is corrupting a part of the emails (.emlx) which are after import not anymore readable !

I won't install betas on my production computer.
I have read that 10.12.2 beta does fix the Mail issue with viewing attachments.
I haven't installed the beta, so can't confirm that claim. My memory from the past is that even public beta users are not supposed to discuss the beta publicly.
10.12.2 is in its sixth beta now.
I just installed the general release version of 10.12.2. I still can't open an attachment in an S/MIME encrypted email. I tried both a previously sent email and a newly created one.
As before, dragging the email to the desktop, opening the email and then the attachment works.
As before, S/MIME encrypted email with an attachment opens fine in iOS.

Yes the bug seems to be fixed in 10.12.2, almost 3 months after the release of Sierra, mail attachments are readable again.

I have had this issue since updating to Sierra.
I spent countless hours on the phone with Apple, who insisted it was a go daddy problem. (everyone always wants to point the finger). For 2 months I have called Apple complaining, and they always claimed they knew "nothing" about the problem.
Well, FINALLY - yesterday they came out with a new update to Sierra and I installed it. I also used the "rebuild" function in my mailbox, and WOW - the problem is fully solved on my computer, now. All the missing attachments are now visible in my emails, even the older ones.
I just wish it didn't take so **** long for Apple to own their mistakes and stop pointing fingers.
10.12.2 seems to have fixed the problem for me, but only for new emails. Attachments still do not show in older emails unless I move them to iCloud. I have rebuilt the relevant mailbox.
I'm guessing the reason this took so long is that it had to be fixed in a macOS update, not just a bugfix for Mail.
I had the same problem. After the most recent update 10.12.2 it got worse. Email headings would show up, body and attachments were gone. Rebuild did not nothing. Apple support had me reinstall the operating system. It fixed all mail problems (missing email body and missing attachments).
1) Back-up your computer
2) Restart holding command R. Let go once Apple logo appears
3) Click reinstall MacOS
Same problem and drag and drop doesn't do the trick it's 2017 wake up Apple !!!
