Numbers is also closed and then reopened and the box comes up if it had not previously been dismissed.

"Numbers" is never "closed," its documents are "closed", but (unlike Windows applications) even when you close the last open document window, Numbers is still running until you either Quit Numbers, press command-Q, or shut down the computer.
Does the warning dialogue persist when you Quit Numbers, then Launch Numbers again?

Yes. That's what I've been trying to say.
If the box is not closed and Numbers is quit and relaunched, the box pops up again.

1) you should dismiss the warning dialog
2) You can post feedback to Apple using the menu item "Numbers > Provide Numbers Feedback"
Yep that's what I have to do, unless I am running a script to quit Numbers. Can't find a way to close the dialog in AppleScript.
I've already submitted this behaviour to Apple.
