Hi cbird703, may you tell us what midi controller you use? And is this midi controller you use the keyboard or another device you want to use to shift the octave?
On my keyboard (Nord Electro 3 HP) I have two buttons to shift the octave (up or down). Unfortunately, this is not implemented as a midi command so I cannot switch the octave via these buttons in Mainstage.
I don't want to transpose I want to be able to use the keys below c2 where Mainstage starts the organ patch or
OK transpose up an octave with the lowest note on C1 so I can use the upper octaves for a split.
It's still not clear, what you want. But I'm trying to help you: If you highlight a channel strip by clicking on its label, the instruments channel strip inspector appears below the workspace. Click on Layer Editor to set the key range of an instrument. This can "float" a bit, which can be handy. Click on MIDI input to adjust anything MIDI. There is also a transpose field, which can transpose +/- 96 semitones.
The organ itself has a built-in support for key splits, but I think that you don't need this right now.

I solved my own question!
When you transpose up an octave the lowest note of the organ is shifted down to C1 from C2. Now I can do a split starting in the upper octaves without running into the organ.
