I tried to install the 10.11.6 security update 2017-003. OS X wouldn't reboot.
I tried to install the update manually, however, the package; SecUpd2017-001ElCapitan.pkg
indicated my drive didn't meet the requirements. There is definitely, enough disk space.
Any ideas on what's wrong?

If you dragged it to the Trash that left bits and pieces of it all over your operating system still.
In order to remove an AV software, you must use the uninstall procedure written by the developer since he is only one whoo knows where all of the bits and pieces have been stuck through out your operating system.
The update you're trying to install manually is the wrong one, and probably won't install because you've already got those changes installed. Notice the filename: SecUpd2017-001ElCapitan.pkg. That is security update 2017-001, not 2017-003. The one you're looking for is here:

However, I notice that your system is heavily modified with third-party software, some of it horribly outdated and some of it not advisable to have installed. I would not consider that system maintainable in its current state, and would strongly recommend backing up your data, wiping the drive and installing the system from scratch. Then only install the apps you actually need, and restore data only from your backups. This will be a laborious process, but I don't see any other way to fix your Mac in its current state.
Incidentally, note that this security update is extremely important, as it fixes a nasty wifi bug that could allow anyone near you to infect your Mac with malware without you knowing it happened, and without ever touching your machine.
Same thing happened to me. I have the update sitting there and having done it twice and rebuilt from TM, not going to install it again. So am now stuck, not sure how to proceed.
The error message says the disk you are attempting to install upon does not meet the requirements for the update.
A couple of reasons for that could be that the disk is not formatted correctly or has insufficient free space for the update.

Removing Sophos resolved the problem. The security update 2017-003 installed properly.
I don't have any Avast directories or utilities in /Applications or /Library. I'll investigate how to remove Avast.

I allow macOS to protect it.
I don't install any third party junk that claims its is going to increase security by protecting me from virus, clean my Mac or improve the performance. None of that junk is needed on a Mac.
Unless of course you install Windows. If you have Windows installed then and only then you need an AV software running in Windows to protect it.

Stay away from this update! I have a Mac Pro 5.2 with lots of programs loaded and have done numerous security updates, but this one messed everything up. Apps would not open, windows VERY unresponsive on the desktop, things missing - complete disaster. Tried restarting, no change. Running Disk Utility from E-disk, first aid failed. Restored from a back up and almost all is well tho Safari is acting strangely. From now on will search to see if there are problems before doing a security update!!!
Uninstall Avast and Sophos. Having one AV software package on a Mac is bad enough. Having two is asking for problems. Either one of them can be causing your problems.
