Message deletion is not synced across Apple Watch and iPhone and there is no way to enable this. Messages instead need to be deleted separately on each device.
The Mirror my iPhone setting for Apple Watch determines only how you are notified about new messages. If you choose Custom, for example, you can decide whether your watch shows alerts, whether sound and/or haptic alerts are provided and whether (including how many times) alerts are repeated when new messages are received.
To delete a Messages conversation on your Apple Watch:

If the content of your email inboxes on Apple Watch does not reflect the content on your iPhone (after allowing a short time for any changes to sync after opening the Mail app on your Apple Watch), then the following steps may help:
Check that your Apple Watch and iPhone are connected:
If you have not yet done so, update your iPhone and Apple Watch to the latest software, starting with your iPhone:
Close the Mail app and Watch app (if open) on your iPhone and restart both devices (normally):
Unpair and re-pair your Apple Watch:
If the Mail issue persists, then I suggest that you contact Apple Support (remote diagnostics and/or mail-in service may be available, if required), make a Genius Bar reservation or visit an Apple Authorised Service Provider for further assistance:
