I have the same issue - just started today (11/17/17) on iPhone 8. I have cleared all my data, and visited a site that does not push malware and still have the issue. It doesn't matter which site you visit, the popup always returns.
The only thing that seems to work for me is turning off Java (Settings -> Safari -> Advanced -> JavaScript).
That does not seem like a good long-term solution, but it worked for me. I no longer get the popup.
I think Phil0124 & macJack are both right. I was wrong about my site that doesn't push adware/malware - I think it's linked to an ad server my site is using. Once the popup starts, it keeps coming no matter what site you visit - in or out of private mode.
If you:
(1) do what macjack says above by clearing your history/data after taking Safari out of memory, then
(2) turn off JavaScript like I said above, then
(3) open Safari and try to browse (not easy - may not work at all), then
(4) turn JavaScript back on, the popups do not return until you
(5-don't do this) re-visit that special page that pushes the popup,
......you shouldn't see it again.
What ***** for me is that the site that pushes the popup is something I read daily and is a very popular site. Hopefully, the site owner will notice and remove the ad.

They come from ads embedded in the websites you are visiting. To stop the popups stop visiting those sites.
