Ive had this happen earlier this year, searching for mails wont find the mails i look for, only trough Finder.
Dont remember how i solved it last time, but i had to rebuild the entire mailbox to fix it.
Why is this happening, and are there other ways to fix it?

Try rebuilding the mailbox.
If that doesn't work, try re-indexing the mailboxes. This can take awhile if you have a lot of mail.
Reindex messages For El Capitan, try looking in V3. Sierra use V4. High Sierra use V5.

Thanks. This fixed it for me. Seemed to start after recent upgrades (to High Sierra and after the High Sierra update).
Still not able to get passed this problem after all the suggestions.
It cannot even find yesterdays emails when i search...
I also have AppfactoryIntl's problem. I enter letters into the Mac Mail search box and t does nothing at all but before the update it used to find a bunch or emails. Annoying!!

Yup!! I get 200 or so emails a day its a total pain to trawl through them to find anything from a week ago.
Hopefully Apple soon will flag this issue for bug fix now, as its no longer a single incident, and major feature we all need...

Last time this happened a year ago it worked, but not this time...

Funny they are able to develop a new iphone in one year, but not able to fix a software bug in two...
I am having same issue, it introduced to me on 2-3 may 2018.
I have the same problem and you are right, only tygb and Eric Root asked the correct question.
I tried rebuilding to no avail.
This apple discussions is completely useless. It's people just stating the obvious.
