Is this due to cosmetic damage that you, yourself, have done?

I don't think that would intrude on a warranty or the phone's ability to be serviced (if your phone is still under warranty), that is unless the paint itself intrudes on the screen seal.

Outside of warranty I guess you could do what you like but one thing to keep in mind, I'm not sure how Apple would regard the situation should you want to upgrade on a part exchange basis at some future date.

Which model are you talking about? I would suggest a thin case try the folks at Peel they make a very nice case that is super thin and offers a bit of protection, should cover the scratches.
