I have two pairs of headphones with microphones on them. For both of them the headphones are being recognized but microphones are not. I am wondering how I can fix this, thanks.

If you're talking about 12" Retina MacBooks, the forum area that you have posted in, their headphone jacks don't support the monaural analog audio input from the headphone jack. I assume that your headphones are mini phono jack analog headphones, like the ones that come with older iPhones and iPods.
USB headphones with microphones should be supported.
