Problem with syncing ipad iBooks with iMac

I had the same problem as Tom - pdfs on iPad were not syncing via iCloud, so followed suggestion to do via iTunes. Problem is that half my precious papers on the iPad then disappeared! Help! Are they in the iCloud somewhere? And, if so, how can I retrieve them?
