I'm got getting notification of email replies in conversations in Mac Mail. This is bad. I'm using OS10 El Capitan.

Have you checked your settings in System Preferences/Notifications/Mail? Try changing them slightly to see if that makes a difference.
I have tried this as far as I can think it through, to no avail. I'm maybe not using the right language, if that makes any sense.
