SIP partially disabled by something. How?

I was cleaning up/organizing my laptop and ran several system checks. I have never disabled system integrity protection on my system, but to my surprise, I found the following:

$ csrutil status

System Integrity Protection status: enabled (Custom Configuration).

Configuration:

Apple Internal: disabled

Kext Signing: disabled

Filesystem Protections: enabled

Debugging Restrictions: enabled

DTrace Restrictions: enabled

NVRAM Protections: enabled

BaseSystem Verification: enabled

This is an unsupported configuration, likely to break in the future and leave your machine in an unknown state.

Any guesses as to what might have disabled the first two? (I didn't.) How concerned should I be about this? I haven't found anything similar to this situation via Google, so I really have no clue what happened here.

Thanks!

From terminal what is the output:
