How do I prevent High Sierra from closing windows when sleeping?

Whenever I leave my computer running for more than an hour without use, I log back in and all my windows/apps are closed. This never happened with El Capitan, and now happens all the time with High Sierra using the same Energy Saver and Screen Saver settings (Computer Sleep set to 3hrs, Display Sleep set to 1 hour) but it still occurs even when I select "Never" and uncheck "Put Hard disks to sleep when possible."

I usually work on complex projects with numerous windows open and often step away for an hour or more, so it's very frustrating to re-set my workspace every time I return to my computer.

iMac, macOS High Sierra (10.13.3)
