Spoken to product specialist from Apple regarding my iBooks pdfs going to the cloud randomly. He spent 2 evenings online with me.He got me to sign out and sign back into iCloud to confirm that the issue was real(screen-sharing)

Now ,there is an annoying Two -factor authentication notification on my settings that would not go away.

Have you tried restarting your device? It’s the old “unplug it and plug it back in” troubleshooting. Sometimes a restart will clear up minor glitches. And do you in fact have two-factor authentication enabled on your iCloud account? You might try turning it off/on.
