For awhile I used the Skim pdf app because it had other capabilities that I needed. I no longer need it, however and so I deleted the app. I tried to save my existing files in Preview's pdf format, but it keeps saying "file not found." How do I get the computer to access Preview for pdf's again?

Single-click any PDF, and then press option+command+i. In the Open With section of the pop-up Inspector panel, change Skim to Prevew, and than proceed through the Change All… button.
Although Skim and Preview are both based on Apple's PDFKit framework, Skim adds its own annotation information that may not be entirely compatible when viewed with Preview, or Adobe Acrobat Reader.
