Is it possible to insert numbering in Latex equation in Pages, and how do you reference these equations?

No. Pages 6.1 and later is using the blahTeX LaTeX to MathML converter, and it excludes \usepackage statements, or other syntax that could aid in equation numbering, and alignment. The equation itself, once inserted into the Pages body text can be footnoted from the Insert menu, and even bookmarked.

If you want an inserted equation with numbering, then it is best to do that in MacTeX 2018, etc. — and then insert the PDF of that numbered equation into the Pages document.

Follow the links in this previous post to gain more understanding for the capabilities within the Pages v7.1 equation editor.
