It is working as it is supposed to. All messages go to all devices/computers that are signed in with the same ID. The only way to stop it is to sign out of Messages on one phone.

How can I separate messages on the 2 iPhones and still keep my apple id without having to sign out of messages on one phone?

You are welcome. You can't. As I posted earlier, all messages go to all devices/computers that are signed in with the same ID.
