Application updates not working

In the last few days I've found that neither my iphone or itunes is keeping me up to date with updates. When I asked itunes to check for updates, it told me all my applications were up to date yet when I checked each application, there were updates available and I had to download them individually. Is there a known bug in the app store, or is it just me that's having this issue? Given that my collection of apps is growing all the time, manually checking them is very time consuming!

I was having iTunes report multiple copies of my already up to date apps as having updates (10 copies of AIM, 6 copies of Equivalence, etc.). OK, here's what seems to have worked for me. For ONLY the apps that are reporting duplicate updates, I delete them from iTunes, and then manually delete all extra copies from the ~/Music/iTunes/Mobile Applications folder. I then click on "Check for Updates" on the Applications page in iTunes and note that it reports there are no updates.

Install all updates that the App Store on the iPhone advertises. Then sync your iPhone and when it asks you if you want to transfer your purchased applications from the iPhone to iTunes, choose yes. Once done, check for application updates in iTunes again, and you should see there are no updates.

Please note that for this to work, you must not have chosen 'no' to that last question and checked the "don't ask me again" option, otherwise iTunes will remove the app from your iPhone. If this is the case, or you're not sure, right-click on the iPhone in iTunes and choose "Reset Warnings" from the popup menu.

I also recommend making sure you don't have two different applications with the same name installed as I suspect this may be causing some problems. I had two programs, both called "Here I Am" installed. I think it's a pretty dumb idea for Apple to let two applications share identical filenames.

Hope this helps.

anyways I have the same types of issues with my updates in that it tells me there are updates but when I click on it in itunes it shows me nothing! and I have stuff on my iphone that wont transfer across to the itunes applications area? its just got kinda screwed up I guess and it would be great to reset it all so you could start again!

SUCCESS!!!! I will try to be brief. Same as all of you I couldn't update my iSilo app. Problem was I'm on travel and didn't bring my laptop. When I updated my app it didn't download completely and I had a ghosted icon on my last page. I tried everything short of restoring (no laptop, remember). After two days, I decided to try downloading a new FREE app. Maybe having a successful download might tweak the settings and allow the iSilo update to complete. The download was successful, I opened the app to test it out and it worked fine. I deleted the ghosted iSilo app and went ahead and purchased a new iSilo app and I got the same pop up "I already purchased and if I have a problem download via iTunes yada, yada, yada." Then nothing happened. No spinning wheel etc. So I decided to reboot the iPhone (hold down the Home button and top button, for ten+ seconds until the APPLE ICON appears, ignoring the red slider off feature, and the abrupt flash screen)

CORRECTION: I have iSilo 1.05 not the updated 1.1 Sorry, I was so excited that I got my documents back and a working iSilo app I didn't check the version number. Now I'm NOT updating until I get home in 2 wks.
My iPhone booted up I looked at the last screen and saw TWO iSilo app icons, this part I don't remember exactly, either the second iSilo icon disappeared or I deleted it. But the AMAZING part is that all my documents were still there. I can't explain it, but going through this problem for the past two days, I realize that for the App Store to be successful, Apple has to make loading directly to the iPhone 100% of the time WITHOUT REQUIRING you to connect to iTunes to download (no laptop, remember).
