I was having the same problem with the duplicate emails. I did what philipjb posted and it worked. Keeping my fingers crossed. Thanks for your help.🙂
I am having the same problem as TimK. I have 1 IMAP account coming in to MacMail, 10.6, no rhyme or reason to when or why suddenly emails appear in multiples - sometimes 2 copies, sometimes 12. Usually happens with a handful of emails that have already downloaded, in the previous few hours. Hoping for a fix!

after receiving duplicate copies of many messages in several different [non-gmail] pop accounts, i still encountered the same problem.
i tried the various solutions contained in several forums, but the only one that solved the problem was on this string:

Those having this problem, please use the Finder to open Home/Library/Mail and locate the file named MessageUidsAlreadyDownloaded3. Use Get Info to see when this file was last updated -- should be after the last time new messages were downloaded?

I have the problem, but the file doesn't exist on my computer (or at list it doesn't turn up when I search in the Finder).
What version of OSX and Mail are you using? After 10.6.x, the file is differently named and located.

Hi Ernie,
I'm on a MacBook Air running 10.8.4.
The User Library has been hidden in Lion and Mt. Lion. Quit Mail first. Then Open your User Library (Home Folder) in the Finder, click to open the Go menu, hold down the Option key, and Library will then appear in the list for you to open.
Once that is open, click to open the Mail folder, then the V2 folder and finally the MailData folder. In that folder you will find 3 files named to include MessageUidsAlreadyDownloaded3. I think you will need to remove all 3 of those from Mail Data. Once you have done that (maybe save them on the Desktop for now), Relaunch Mail and was described earlier should apply.

Had this problem start 3 weeks while still running Snow Lepard, thought upgrade to Mavericks would fix it but did not. Solution above worked.
