I fear if i create a new System photo library, and set it to iCloud, all the photos now in iCloud might be lost as the Mac file is empty.

No, what will happen is that all of the photos in the iCloud Photo library will be downloaded to the new system library.

Ah, thank you, OT! Worked like a charm.
I have osx High Sierra. Photos app will not open as it cannot find photo library. Only Photo Booth shows up in Pictures. I use iCloud and all my photos are there. All photos show up on iPhone 8 ios photos, but not on my mac!
