I am recording midi (software instrument) on a looped track. When it loops it doesn't create a stack but plays the previous notes I played on midi. This works fine on audio tracks, but not on midi. So must be a simple setting I don't know about?

You have to look in the Logic Menu Bar:
Preferences -> Recording
See the the MIDI side. You can select to create a takes folder here based on Cycle is activated or not.
