Using Apple pencil with kindle books and pdfs

Perhaps I'm a bit naive in thinking that purchasing an apple pencil would automatically allow me to take notes on whatever I have on my iPad, but that doesn't seem to be the case. I downloaded a pdf file and the books on my kindle and they don't respond to the pencil. What am I missing?

You are correct.

Apps have to be coded to be compatible with Apple Pencil.

Kindle books app does not appear to be compatible with Apple Pencil.

For PDFs and other documents, you need to find an Apple Pencil compatible app to take advantage of the Apple Pencil.

I can't tell you what app/s will be good for you.

Many documents, writing and notes style apps can import/open and edit and save/export PDFs and other types of docs.

You would need to search through these types of apps and look for ones that are Apple Pencil compatible.
