I sent in my iPhone for repair a couple days ago, and I just realized that I forgot to take the screen protector off. Will they send it back and not repair it or will they just take it off?

At the very least they would take it off since any repair would require removal of the screen assembly. Then when it's placed back on, it would require that there be nothing on it when the calibration is done on Apple's equipment. There's a good chance that the "repair" could be a complete replacement and I doubt a screen protector would be returned.

If a battery solves it then I'd think they'd return it to you after taking it off. However, they might advise you that it's a more serious problem. Most serious problems are only solved by a complete service replacement and I doubt they would bother to package the accessory with the replacement.
Hopefully for a battery replacement! It’s been constantly shutting down when the battery has just been charged and won’t come back on until I plug it in.
