I've successfully used mail for some years. Recently, seemingly at random (i.e. not because they are old or have attachments or come from a specific user), some messages in my Exchange account do not arrive while other do. They do arrive on my iPhone. They are not being directed to Junk.
Safe Boot from the HD, (holding Shift key down at bootup), does the problem occur in Safe Mode?
Safe mode attempts to repair Disks & clears lots of caches, so if Safe Mode works try again in regular boot.
If none of your Mail is POP, highlight Inbox, from Mail's Mailbox menu choose Rebuild.
