My wife just got a new iPad and she has over 500 public domain and purchased ePub files is her iBooks library. Since iTunes no longer handles books, none of these books are now on the new iPad but they still reside on our PC in the iTunes folder.
How do I get these files either from the old iPad or the PC onto the new iPad?

Try a third party utility such as iFunbox to extract the files that iTunes won't copy off for you. See Recover your iTunes library from your iPod or iOS device - Apple Community for more.

I already had a utility called FE File Explorer that allowed me to get to the files on my computer. Worked perfectly, just took longer than I would have liked.
