I have app with two language support, english and arabic.
When I change language to Arabic in my app and if device has urdu added in system language list, then fonts are showing too large and some of characters are changed too.

Just go to settings > general > language and make sure that Arabic is higher on the list than Urdu.

The reason is so that Urdu speakers who want to see text in the Nastaliq style which is often used for their language can do that. Other languages written in Arabic script normally use the Naskh style.

Because Persian doesn't use the special Urdu font.
Have you made sure that Urdu is at the bottom of the Language list??
What is not working right for you when Urdu is not on the Language list at all??

I'm not a developer, but if you want to force display in Nastaliq (Urdu) style in html webpages or email, you can stipulate the use of the Noto Nastaliq Urdu font in the code.
