I'm running macOS Sierra on both my Mac Mini and MacBook Pro. I need to stay on Sierra due to software and hardware capabilities.
My Mac Mini has Numbers 5.1 but my MacBook Pro only has Numbers 3.6.2. This means if I update a spreadsheet on the Mac Mini (or my iPhone) I can no longer edit it on the MacBook Pro.
Where can I download Numbers 5.1?

If the current version of Numbers is 6.2.1, then you cannot download an earlier version. When you upgraded to Sierra on your Mini you were able to upgrade to Numbers 5.1. Perhaps were you able to upgrade the MBP, then you may have been able to upgrade Numbers.
Apple no longer supports older software versions once they have upgraded macOS and, also, have upgraded the software. They are trying to push you into buying newer hardware. To use the same software versions on different devices, the devices must all be upgraded to the same OS version required for the current versions of the iWork apps. If you are able to upgrade the MBP to Sierra, then you should be able to use the Numbers version you use on your Mini. You don't have to download it. You can copy it from the Mini to the MBP once it is running Sierra.s

Yes. I realise that, but it won't let me get 5.1 from the App Store. It will only let me get 6.2.1 from the App Store and this is not compatible with Sierra.
However, Numbers 5.1 may not be compatible with Sierra, so you will have to upgrade macOS.
Clearly 5.1 is compatible with Sierra as I'm currently running it on my Mac Mini with Sierra as indicated in my original post.

I don't know what you see when you click on the link but the only downloads for Numbers I see are:
Numbers 08 1.0.3 and Numbers 1.0.2., I was looking for 5.1 which I can't see there.
The selection there is language dependent. Choose “downloads in other languages” and you’ll see different results. Not all files are available in all languages. Indeed, US English only lists 1.0.2 and 1.0.3.
