Messages marked as unread after replying from notification on Mac

I use iMessage on several devices, and when I receive a message on my MacBook and reply via the notification, the iMessage icon is still showing the red notification badge indicating that there's an unread message. Same goes for my other devices, where the messages I've quick replied to from my MacBook are all marked as unread. If, on the other hand, I open the Messages app from my MacBook and reply from within the app, the messages are correctly marked as read. This means that if I'm working with my laptop and talking to a friend with Messages without ever opening the app, in the end my iPhone will show tens of notifications on the app icon badge, although they're all messages I've already replied to.

Is there a way to fix this?

Exactly! I was talking about other devices because it makes it even more annoying to pick your phone and find so many notifications you already read and replied to, but the problem is a MacBook-only problem, with or without Handoff, with or without other devices.

I didn't have the chance to contact Apple Support yet, but I figured I was not the only one with the same problem.

Hello and welcome to Apple Support Communities ClarissaBo,

I see that you're having an issue with your notifications not clearing from your devices once they have been read from another device. I'd be happy to look into this with you.

First, let's have you restart your devices and then test to see if the issue remains. If the issue remains after restarting, check to see if you have Handoff enabled on your devices. The article below will guide you through checking these settings, if needed.

Pick up where you left off with Handoff on Mac

In order to use Handoff, you'll also want to make sure that your devices meet the requirements.

System requirements for Continuity on Mac, iPhone, iPad, iPod touch, and Apple Watch

If the issue still remains, respond back with some more details. When did this issue begin? Which version of software are you using on your devices? Have you made any recent changes to your devices?

I look forward to hearing back from you.

Have a great day!

Hello and thank you for your answer!

Yes, the problem is still there after restarting my devices. I have Handoff enabled on all my devices (MacBook Pro 15-inch, 2016, macOS Catalina 10.15.3; iPhone 11 Pro, iOS 13.3.1; iPad Pro 11", 13.3.1), and I also tried to turn off Handoff, Bluetooth and WiFi on all devices and then turn everything back on on all devices, but nothing has changed.

The issue began some months ago, I would say about 6, probably around the time I upgraded my MacBook to Catalina, but I can't say it for sure.

What kind of changes are you interested to know about? I got my new iPhone in November (I used to have an iPhone 6) and my iPad in October, more or less, but I had the same problem with my previous iPhone.

Thank you again,

Have a good day!

I have this same problem. On macbook pro, when the txt notification pops up in the upper right corner, it does not matter if you click "Mark as Read" or you reply to it. Same result. Message is still unread in my messages application. In my screenshot, I just clicked "Mark as Read" on the notification that popped up. This has nothing to do with Handoff. It's all on the same machine.
