My sons phone number is associated with my iMessage on my iPad and I receive all his conversations. How do I remove his number? It is not checked in the message settings.

If it is not checked in your iMessage settings, then you need to go to his iPhone and check Settings>Messages>Text Message Forwarding and remove your device from the list. Unless the two of you are sharing an Apple ID and that is checked in both devices.
