After I click "Allow Anyway" in Securiy & Settings, the app works for a few days but then gets blocked again and I have to go through the process again. This is extremely annoying because the app in question is git-lfs. Unless this gets fixed it is impossible to use macOS for programming.

It sounds like neither GitHub nor IntelliJ is paying attention to developments in macOS over the past several years.
You can manually remove the quarantine bits from git-lfs with the following command:
sudo xattr -r -d com.apple.quarantine /path/to/git-lfs

That’s why I was confused about your post. That particular control in System Preferences > Security & Privacy is only for kernel extensions. The git-ifs tool doesn’t need or use any kernel extensions. You could have a problem with git-ifs, and you could have a problem with kernel extensions, but those would be two separate, unrelated problems.
Can you post a screenshot? I’m not aware of any “Allow Anyway” button or any “Security & Settings”. If this is a 3rd party app, then you should direct your question to the developer. There are millions of developers using macOS for programming without any problem.
It's the official git binaries from git-scm.com. The OS was reinstalled recently.
When I use Git in IntelliJ I get this every few days:
I double checked that IntelliJ is using the correct git installation.
Sorry I mean the Security & Privacy window in Settings. I'm talking about the button that shows up here when you try to use an unsigned app:
