I found it in the AppleTV settings! There was an option under settings that said "Control TVs and receivers" I set it to "On"

It should. Make sure HDMI CEC is enabled on your TV and Apple TV. If there were an issue then it would come down to the TV manufacturer and their implementation of the protocol.
If your TV supports HDMI CEC then when you wake the Apple TV it will also turn on the TV and switch to the proper input.
Another option is to get a good quality universal remote such as a Logitech Harmony.
Would that work if the surround sound receiver has video bypass?
