Apple has confused me. I used to know how to manage my iTunes library, but now iTunes has been replaced by "Music", I have music files scattered around my hard drive and I don't know how to best organize them. Can anyone provide guidance on how to organize my music files on my mac so that they are all in one place without duplicates?

You can run a Consolidate. See this guide. It has a section on Consolidate, which is a one-time operation to put your files in the "right" place.
