Go to Apple > System Preferences > Mission Control > un-check "Automatically rearrange spaces" and "Displays have separate spaces" to see if that helps.
FWIW I have a couple of different Mac's with dual displays and I run those with all of the Mission Control boxes un-checked.

My automatic rearrange spaces was already unchecked, but perhaps that was actually the problem since the last half of that setting is "based on most recent use". So I checked it and it thus far seems to have resolved it, but only time will tell as it wasn't a completely predictable or repeatable bug.
