Migration assistant: applications

New system has applications (Final Cut Pro and education bundle installed by Apple). Will migrating existing applications from old system completely overwrite the application folder on the new one?

Can you selectively move applications when importing via migration assistant, or do you have to bring with the full Applications or nothing? It should not overwrite any newer Apps.
