Every time FCP has a little update I notice that my 3rd party transitions, effects, titles, etc. all disappear. It has happened several times now so I backed them all up and can copy/overwrite the FCP Templates folder, but that's a pain in the butt. Does this happen to anyone else or is there a fix for this anyone is aware of?

Updating the application does not affect the Motion Templates folder.
Are you saying that the contents of the folder are being deleted or changed when you do an update? This is very very weird.
Yes. That is correct. I guess it is possible that I am installing the 3rd party templates into the wrong place, although my recollection is that I followed the directions to the T. They are currently being put into the FCP application within the package contents, plugins, media providers, motioneffect.fxp, contents, resources, templates folder. Is this not correct?
NO!!!! That is WRONG.
You should never put the templates inside the application.
The correct location is /User/yourname/Movies/Motion Templates, like this example:
