I started a restore from backup on iTunes and part way through the process my iPhone stopped showing up in iTunes and my phone keeps blinking on and off the apple logo.
Any suggestions on how to fix this?

I recommend that you put your iPhone in Recovery Mode, install iOS and then recover from backup.
Follow the instructions in this article by Apple ➔ If your iPhone is Non-Responsive or Frozen and see if that helps.
