Late-2013 MacBook Pro System Storage Issue

Ok, I am not a "terminal" type but I have been dealing with an issue for 2 weeks now that may actually be two issues. I have a Late-2013 15" MacBook Pro running Mojave 10.14.4. I have 5.16GB of disk space left and the System is at 403GB. I have recently cleared off about 150GB of removable files to an external hard drive, but only got up to 16GB free space and System claimed the rest. OmniDiskSweeper says I have 122GB on the HD and System takes up 6.7GB. I had through numerous discussions and tried everything suggested and cannot get this under control.


So here's the rub: I think I may have a bad SSD as well. I cannot create a Time Machine backup. I've turned it on and let it run for a whole day and it never wrote anything to the drive and was stuck on "Preparing Backup" the entire time. I have run Disk Utility First Aid in regular mode, Safe Mode, and Recovery Mode, and it locks up with the spinning beachball on the second task. It was there for 12 hours when I got impatient and did a force quit. I did "fsck -fy" in single-user mode yesterday, which took almost 13 hours to complete. The final message is attached.


Oh yeah...now it's hanging up on "Restart Your Computer." 30 minutes later it's still on a half-black screen but not turning over.


I have downloaded EtreCheck and it has identified major and minor issues (including low disk space). I am attaching that report as well.


I do have Kaspersky and CleanMyMac so you guys can make fun of me for that. Kaspersky and everything else was turned off for the last Time Machine attempt. I did manage to make a working bootable backup using Carbon Copy Cloner. The last time I used Time Machine was January 2018, but I have that backup still.


ANY SUGGESTIONS ARE WELCOME! I'm dead in the water right now and need to deal with this. Again, I have been using Macs for decades but haven't messed with Terminal, but I'm willing to do whatever it takes (Terminal, erasing drive, replacing drive, etc) to get back to work. And I admit I've probably caused numerous issues with bad practices, so I'll accept responsibility for past actions and welcome corrections to avoid future issues.

First uninstall both Kaspersky and CMM since neither one is needed on a Mac and they usually cause more problems than they solve plus they impact system performance. They also clutter up the EtreCheck report making it hard to see other items.


From the picture of the "fsck" output it appears the APFS file system has some issues. Backup or clone the system, then erase the whole physical drive as GUID partition and APFS (top option) --- select the "Apple SSD...." item. Since Disk Utility now hides the physical drives from view you will need to click on "View" within Disk Utility and select "Show All Devices" so that the physical drive appears in the left pane of Disk Utility. After creating a new clean file system either restore from the clone or reinstall macOS and restore from backup. Since you have very little free space left this may be preventing Time Machine from being able to make a snapshot (in addition to all the APFS errors). Carbon Copy Cloner is a good utility for cloning a drive since you can use it while booted to the same drive you want to clone.


FYI, when you delete files they still may remain in the APFS snapshots until a backup completes. Most APFS snapshots are supposed to automatically remove themselves after a few days or a week.

No. Just practice safe computing habits such as being careful with which web sites you visit, the links you click on, both on web sites and within e-mails and text messages (even when sent from trusted friends & family). If you ever believe you have been infected with malware, then just use MalwareBytes (no need to run the real time scanning option). I've worked on malware infested Macs before and the standard AV products don't do anything. Only MalwareBytes was able to identify & removed the Mac malware.


I typically use Chrome and Firefox (work and play, respectively) and it seems like a lot of downloads get blocked.


Most likely Kaspersky was blocking some advertisements or adware. Some web browsers such as Vivaldi include a built-in ad blocker that can be configured plus you can install the browser add-on uBlock Origin for blocking ads and/or trackers.


Plus web browsers are starting to include warnings when you visit a potentially unsafe web site. Never just rely on these tools alone since safe computing habits are the best defense.


What do I need to do to avoid this in the future? Once I transfer essential files back to my laptop, I'll make a fresh Time Machine backup and try to keep it fresher than the 2 year gap from my last one. I am grateful for the assistance and am willing to change practices to avoid needing to be rescued again.

There is nothing you can do to prevent APFS file system errors. Just make sure to always have frequent and regular backups. The more important the data the more backups and copies of the data you should have.


FYI, it is impossible to recover accidentally deleted data from an SSD plus an SSD can fail at anytime without any warning signs. This is even more important on the USB-C Macs which have their SSDs integrated into the Logic Board so if the laptop has a hardware failure you will likely need to use an expensive data recovery service to attempt to recover the data.

OMG! Ok, this worked, but it took some time to get there.


I booted from the CCC backup and tried to follow your instructions. As soon as I hit "Erase" I got:


So I tried it again, and got the same result. I had used an older external drive so I copied the CCC backup to the new external I got for Time Machine, rebooted from that one and got the same result. The Macintosh HD was no longer visible in Disk Utility, but I couldn't erase it. So I disconnected the CCC drive and tried booting up in Recovery Mode. It did let me into Internet Recovery and I was able to reformat the drive as Mac OS Extended. From there I was finally able to reformat from the drive from the CCC backup, copied the backup over, and I now have 348GB available!!!


A couple of questions:
