I have tw0 (2) lines with iPhones and want to back the new line up on my computer using iTunes (Windows). Will iTunes automatically see that the iPhone on the second line is a different phone and has different and unique information on it and save it to a separate file/folder?

Yes, it will automatically keep the backups separate.
To reduce confusion later you may want to insure that the 2 phones have different names at Settings > About > General >Name on each phone. The backups would still be separate even if the phones have the same name but it can be confusing.
