Hello, our web agency created a single feed with all our podcasts series inside.
There is several channel, each with a number of episodes in that feed. However, iTunes only took the first channel and the other podcasts wont show. How can i make this happen ?
You need a separate feed for each podcast. As you have found, iTunes won't recognize more than one channel. Once you've separated the podcasts, submitted them, and they are in the iTunes Store you can request a 'provider page' which aggregates the podcasts into a single iTunes page while keeping them separate.

You should get back to your web agency and point out that multpile 'channel' tags are not allowed' in an rss feed (generally, not just in iTunes).
This page: https://cyber.harvard.edu/rss/rss.html says:
'Subordinate to the <rss> element is a single <channel> element, which contains information about the channel (metadata) and its contents. '
If they are charging you to make the feed they should correct this because they are not doing it correctly.
