I deleted one of mail in one of my email accounts in mail and everything was deleted, including those that were "saved" on my computer - Why?

By on your computer do yu mean in an "On My Mac" mailbox, or the regular Inbox?
Did You check the Trash folder?
In a Browser log into yourWebMail, are they there?
Safe Boot, (holding Shift key down at startup), does the problem occur in Safe Mode? Could take 10 minutes.
Safe mode attempts to repair Disks & clears lots of caches & loads safe Drivers, & prevents loading of 3rd party extensions, so if Safe Mode works try again in regular boot.
