What should I do when Migration Assistance stopped before transferring all files?

Start over. The Macs must have been disconnected during the transfer. If your are not using an Ethernet cable but are using Wi-Fi to do the transfer, I would suggest doing it when no other devices are using the bandwidth, for instance right before going to bed.
