My incoming iMessages sync across my both the devices (iPhone and Mac mini) but when I delete a message, it does not sync on both devices. "Use Messages in iCloud" settings are enabled but deleting does not sync. Incoming and sending new messages works fine. Only issue with delete.

From our understanding, messages on your Mac are not being deleted when they are deleted from your iPhone. We can certainly understand your concern and can help provide some insight.
To start, let’s see if you have the “Sync Now” option on the computer. You can find out to check that option here: Use Messages in iCloud - Apple Support
If not, uncheck the “Enable messages in iCloud” option, wait about 30 seconds, then check it again.

Next, does this happen when both devices are connected to the same network? If not, do you notice the messages delete after a few moments of being connected?
Also, just to confirm, when clicking on “Sync now”, did the messages sync or did they stay the same?
Problem here is, messages don't get deleted. I need to manually delete the messages in each devices. Ideally it should be deleted from all the devices if deleted from any one device. Which is not the case.
The messages will sync when iPhone / Mac are well connected with same Apple ID and password on the same network , the messages box must be turned as on in each , syncing will definitely occur Set up Messages on Mac - Apple Support

In the Messages app , you can delete messages and entire conversations. You can’t recover a deleted conversation.
With Messages in iCloud, anything you delete from iPhone is also deleted from your other Apple devices where Messages in iCloud is turned on. See Use Messages in iCloud.

Messages in iCloud is enabled and settings are correct. But deleting a message still does not sync. I have signed out from my apple id on both the devices (Mac mini and iPhone) then restarted the devices and logged in back with same apple id on both the devices but it didn't help!
The issue is happening regardless of the network. Issue persists either I am connected to home wifi or using mobile data. "Sync now" is also not helping.
Once messages are deleted , they are simply removed and they always synced , that's the reason you planned to delete them and they got deleted see the article Delete messages and conversations in Messages on Mac - Apple Support
