Does the apple watch SE only track my swim’s distance with the freestyle stroke

No it is tracking distance with all styles. Pool length is set in the beginning and this helps to measure it. However, it is true that you tend to get better location detail with free style in open water swimming, since your arm and watch are rising over the water level.
