I keep getting a pop up warning saying This item is no longer available. My phone has also been redownloading apps that I have deleted as well as redownloading updates that I had already downloaded. I have tried signing out and signing back in to the App Store (as well as forcing the phone off), I have also tried signing out of the App Store and leaving it signed out, none of which worked. Apple community responses to this question on Mac OS seem to say that its related to the Apple ID not matching the one originally used but I only have one Apple ID and its the one I’m currently logged in with. The phone is an up to date Apple SE 2020 running iOS 14.6.

Yes. When you backup to iCloud your apps aren't backed up completely, just a reference to the app. Then, when you restore, the system tries to download the apps from the App Store. Over time, a number of those become unavailable and therefore can no longer be downloaded. See, what gets backed up to the cloud: https://support.apple.com/en-us/HT207428

If you complete a full backup to your computer, everything gets backed up so you can restore your phone exactly as is.

It seemed like the iCloud backup would be more effective at removing deprecated apps so I wiped the phone and restored from backup. So far it has asked me to update 6 apps which it had previously downloaded updates for (and which I think should have downloaded the most up to date version from the App Store post-reset?) which it was also doing before, though I haven’t yet seen the popup. If I don’t see it in the next couple of days I will consider the critical issue resolved and hope it gets fixed in the next iOS.
